Ok. I was thinking about how some have said that humans have been around for 200000 years and if the halos went off, than we would not be here and that the original humans would of had a catastrophe. Well, i was thinking maybe the people around the Ark were put into it and were kept safe from the Halos firing. That would be why there are still humans ans why we have a "Missing Link" in the evolution theory.
to add to the theory about the humans being sent into the ark for protection, perhaps its a back door to the "shield world" that appeared in Halo: Ghosts of Onix. this would also account for the use of the new SPI spartan armor that we've seen in recent screenshots of Halo 3 that was originally created in this book that the latter spartans wore
Uhhhh....Yah but how did the MC land on Earth via a Forerunner ship in a Covenant controlled area and get refitted with new armor? I mean, I would assume that the Prophet of Truth would not be so stupid as to land in a human controlled area right? No, he is still wearing a Mark VI armor, but it is battleworn. Also, I doubt that the Ark was a back door to Onyx because we believe that the Ark was supposed to protect the humans. I think the missing link was the time spent in the Ark rather than Onyx as they had to have come out sometime. Halo destroys everything with a sufficient biomass to maintain it. A squirrel would not die were the Halo's activated, but one animal down from humans in the evolution chain is gorillas. Gorillas have more biomass than us so they could in fact sustain the Flood.
Bear with me, I am making my point.
Gorillas were the starting point in evolution for the Homo Sapiens. So, if the Halo's were activated, a couple things would happen:
1: Gorillas would be gone as a result, thus preventing human evolution for millions of years.
2: The humans would not be smart enough(Based off of the time line in human exsistance) to leave Onyx, but they would be smart enough to leave through a door.
So......Humans would rather be stationed in the Ark rather than in Onyx...
And I know one problem that will immediately come up:
Q: If the gorillas thing is true about them dying in the Halo activation, how could they be here today? A: Monkey's are very close in the evolution chain to gorillas and such. Simply put, they begin evolving shortly after the Halo's were activated and evolve quickly.
Actually...as Cortana says on Halo 1:
"The only way to stop the flood is to starve them to death. And that's exactly what Halo is designed to do; wipe the galaxy clean of all SENTIENT life. You don't believe me? Ask him."
Halo destroys SENTIENT life....all organisms that can feel...think....all that have a neural system...apparently The Forerunners had the technology to wipe out all life that has a mind....(i think its beacause of the electrical signals the neural systems can emit)...now...the flood has a mind...as a connected telepathic network or something like that....Gravemind is the "router"...maybe the flood didnt die completely because the last Gravemind was able to disconnect some flood units from the network.....just a guess....(BTW...just if somebody didn't understand why I said the "last" Gravemind....its because the flood build a gravemind as a leader by incstinct when they dont have one...like the blob that captain keyes was in when MC met him to take the neural implants....)
Now....this theory is supported by the server 02 video:

True, but I know 343 Guilty Spark makes a statement about how it wipes out any life with a sufficient biomass to sustain The Flood. This only proves my theory further about gorillas being wiped out as to a certain extent they are sentient. Not sentient enough to make tools and become small communities with buildings and such, but still sentient. However, this still needs some room for review.
We need to add these together to figure out at least a part of the missing link:
Halo being designed to wipe the galaxy clean of sentient life as Cortana says+ Halo being designed to wipe the galaxy clean of organisms with a sufficient biomass to sustain The Flood, as mentioned by 343 Guilty Spark.
Doing this will help further the discovery of the missing link theory in the game.
Well...GS says:

Cognitive....meaning anything that can aquire knowledge....he may be talking of the flood...yes...but maybe he talks of the sufficient biomass to have a neural system...everything except uni-cellular organisms...NOTE: on the book..."Halo: The Flood"...the quote above by GS does not appear...(MC wasnt paying attention...he was thinking of Cortana in the moment...if she was still in the control room)...but right before that scene...we read that Keyes is fighting for his knowledge of earth against the "new" Gravemind...the flood can obtain knowledge from its prey...ohhh...I just thought about this one: Infection forms do not have a neural system...they atach to its preys's...that is how the flood survived....but how come it only survived on the halos....weird...
Now...back to the missing link....humans were in earth at the time of the construction of the ark....and the ark....is a shelter from the flood and the halos...if thats true...we must assume that the humans were inside the ark at the time...beacuse the ark is at the cradle of life (death rift valley...north east of mt. kilimanjaro...which was mentioned on the gamestop description of the first halo 3 video (the one with cortana talking madness))...now...why are there no forerunners left...why werent they on the ark ass well?....the halos must have been remotely activated by the humans in the ark....can they be the forerunners?...if the blast of the halos was to destroy all minds...it wasnt an explosion that disentigrated all life....it is an electrical signal that shuts down the mind of the organisms..causing brain death...then here comes two extra theories
1. Humans were forerunners....and the ark didnt protect them completely from the halos...causing loss of memory and/or serious brain damage...passed on geneticly...and through the years...humans/forerunners have evolved their mind again
or
2. The forerunners decided that they would fight until the last minute...and trusted the humans to activate the halos in event of their failure...this is supported by the server videos....they are in human language...the one that kept the logs before the halos went off...was a human...but why does he reffer to him and the forerunners as "us"?...

maybe...humans and forerunners were not that appart...they could have been allies....or as the halo comic says...the forerunners were the "Gods" of the humans...humans were servitors...considered the same civilization but different races....like the covenant...prophets are on top...and the soldiers are the others...BTW...has anyone noticed that the News block on Bungie.com is flashing?
